For me in recent years some of the most atmospheric music in a game has been Chris Vrenna's soundtrack to Alice and Trent Reznors in Quake...
Going back a decade or 2 :) i was a big fan of Rob Hubbard, Martin Galway, Ben Dalglish, Fred Grey and Matt Gray's music on the trusty ole Commodore64!
Such classic soundtracks as:
Commando
Sanxion
Last Ninja
Mutants
Lightforce
Warhawk
Last V8
Skate or Die
Shadowfire
Zoids
Rambo
Army Moves
Hope im not the only one here that remembers em!!!

Well, my current mobile ring tone is the theme to Lazy Jones, do I count?

All time favorite music examples:
Playstation- Chemical Brothers, Leave Home (Underworld Mk. 1) from wipEout 2097 (in fact, most of the wipEout trilogy are great tracks)
C-64 Sid Tune- Lazy Jones, strangely enough
Spectrum- Uridium title music
Amiga- Either Blood Money or Cannon Fodder
PC- Quake

A lot of the more recent big name RPGs (like Chrono Cross and Final Fantasy games) have had some pretty good soundtracks. Nowadays, big games are better because of the money involved, which kinda limits good music.
Jaws from NES had great music.

The classic theme from Super Mario Bros. and the overworld theme in the original Legend of Zelda for the NES.

The original Wipeout. No game soundtrack was better suited for the corresponding gameplay.

A lot of RPGs on my list ...I have played many other games besides just RPGs, but RPGs usually do have the best soundtracks.
Oh yeah, and while not *officially* a soundtrack ...Castlevania's 'Dracula Battle collection 1 and 2' rocks!

Xenogears was very good (I'm a huge fan of Mitsuda's sound tracks), and Xenosaga should be absolutely amazing.
I really liked 'Suteki da Ne' from the Final Fantasy X soundtrack. Some of the other songs on FFX were really nice, too (finally enough sample quality to make them sound decent). I'm still waiting for a Final Fantasy game with an orchestrated score, though (the arranged CDs are almost always fantastic).
Legend of Mana had a very nice score, especially the end song.
Akumajou Dracula X and Castlevania: Symphony of the Night had fantastic music.
Vagrant Story and Final Fantasy Tactics are another couple of games with very nice scores.

Way too many to list,so I'll just name a few here:
NES: Legend of Zelda (a true classic)
PSone: Castlevania:SOTN (of course)
Dreamcast: Shenmue
and while these two aren't whole music soundtracks from a game,just snippets,these just resonate with me,so much that I have them as mp3's...
N64: Ganon's Theme from Legend of Zelda: Ocarina of Time
&
the opening theme of PS2's Zone of the Enders (which fits the demo movie perfectly,IMO)

Got to put in a mention for Wipeout too. Not even really my kind of music, but in that situation it just plain worked and I grew very fond of it.
I REALLY liked a lot of the nice tunes Rare came up with for their SNES Donkey Kong games, most notably for Donkey Kong Country itself.
I really do love the old Mario Kart main menu theme on the SNES release, great little tune. Indeed, the entire game's soundtrack was very good. F-Zero also had a great main theme.
NES Double Dragon had some decent tunes as I recall, and one can't forget to mention Mario Bros.
I'm a big classical music and film score fan, so in an age where game music really gets grand, thematic and very film like I get a real buzz out of it all, the music for the Final Fantasy games I have especially loved (most notably VII). Playstation Metal Gear Solid and Tomorrow Never Dies also had so great cues.

Come on guys, no one has mentioned Lunar 1 and 2 yet!
Well, I don't think I have a total favourite, but there are a few games that I really like the music from.

Xenogears
Dragon Quest VII
Final Fantasy VII
As you can see, I'm a pure RPG player. LOL
