While the writers did choose to create an entirely different concept for the city where Aeon lives (few of the Orwellian elements from the cartoon remained), I thought they did a good job coming up with a reason why Aeon's relationship with Goodchild was so enigmatic. This was a matter never fleshed out in the cartoon, so they had to come up with something. What they came up with worked well.
What didn't work, for me, was the casting of a short squat actress in the role of tall and limber Aeon. Nor did the good-ing up up Goodchild. Or Aeon's new, boring costume. Or the way they went low budget on some of the sets ("hey, let's use this big concrete pipe as if it was a complete underground lair!"). And the monkey girl was stupid.
Loved the emphasis on technology that integrated with biology, though. That was a good element.
All in all, this didn't need to use the Aeon Flux name. It was a kind of weak story pinned to the Aeon name to boost interest. Might have been better if they'd just made original characters.
