It's where the cue ends on the tape. The first 50 seconds are tones. The first cue starts at 1:00 and "Alien Ship" runs about 1:55, thus it ends at 2:55.

Whenever "Spock's Brain" comes up I always refer people to this article. There's a stigma around this episode that I also feel is unwarranted. Is it a favorite? No. Is it the worst? Far from it.

The HD transfers make it apparent when something is sourced from a dupe. It usually happens around a dissolve or other optical transition.
The cello version was recorded on September 20, 1966 (57 years ago yesterday!) "Where No Man Has Gone Before" aired two days later and all syndication prints I remember had the electric violin version, so that's out. Looking over some paperwork it looks like "What Are Little Girls Made Of?"...
Do you know for certain when season 1 switched from the electric violin version to the cello version "Main Title?" I've never found any documentation to indicate this. I have theories, but that's it.

I'm not certain this is an accurate statement, as the transfers used for the DVDs were also new transfers. You're welcome to prefer them, but to say they are a better representation of an old broadcast would be difficult for anyone to ascertain.
