And there's also a difference in the actors' performances. How they play scenes and moments when they know they're in a close-up is different than how they play scenes where they have to convey attitude or emotion to the back row of the balcony.

I'm wondering if that is the case with the performance they used for this. The only other f-bomb I can think of is in "The Adams Administration", but that one was bleeped for comedic effect even in the live performances.
Based on the fact that one f-bomb has apparently been left intact, I would say it those two edits were very specifically targeted to get a PG-13 rating from the ratings board.
Well, that explains it. I'm guessing that they were lip syncing to the audio from the first matinee for all of the close-ups and dolly work; otherwise, I don't know how you'd get a seamless audio performance.
This is the key selling point for me. When they do eventually make a movie adaptation, they might get some of the original cast back, but I doubt they'll get all of the original cast back.
I think we'll eventually get a full movie adaptation of Hamilton. Why are they just dumping the filmed stage show into theaters? Because they know they can, and it will still make bank.
