I just choose to believe that most of what the TVA said was BS.
Kind of like how the characters in the Arrowverse shows all keep saying there's only one Earth after Crisis, even though the last moments of the crossover said otherwise.
Just because they look different to us doesn't mean they really look that way within the context of the fictional universe. I mean, take the multiverse angle out and just think of recasting -- within the MCU, Terrance Howard and Don Cheadle look the same.

I wouldn't say they went out of their way to make JJJ look different in the MCU. It was more of a function of not having time to create a hairpiece for a quick cameo.
