No, flares are not a problem in my take on Cinema.
It doesn't bother me, but a friend of mine thinks Abrams is a joke for that reason alone(he finds it very distracting).
Just for fun we skipped through ST Into Darkness, and the flare was overly excessive(some spots a lens flare lasted 4 seconds in a scene thus obstructing the view a bit).

One thing is certain there won't be as much "lens flare" from Abrams in Star Wars(not that I really minded it in the Trek movies)
