I think I'm kind of confused about what it actually does. I am looking at either the 1300 or the 1400 and was wondering if the big price gap is actually worth it? I think from what I have heard that you connect a microphone to your reviever and place the microphone in your key seating position, and the reciever automatically calibrates your speakers to the best level. Seeing that this will be my first HT would this be a good investment?

Yeah, basically you hook up the mic, run the program, and it automatically sets up speaker size, speaker distance, crossover settings and tries to smooth out the frequency response with a built in parametric equalizer. As far as whether or not it is worth it, some people think it is the best thing since sliced bread, while others question its accuracy and would prefer to do all of that manually using a trusty old spl meter, some test tones, and maybe a stand alone parametric eq. Do a search here and you will find some threads discussing this.
