I am still a few weeks behind on catching up on the X-Files, but I have noticed that Skinner is no longer in the opening credits. I know when the season started out he was there... Did I miss something? Did something happen to him? Did the actor just decide to leave the show and they haven't mentioned him?

He's been relegated to a guest character. The agents' boss is now someone else named Kursch (sp?). Skinner has appeared a few times here and there, was in the last episode, and almost definitely will be in the last/next one.

That's good, I was afraid I had missed something.

Does he appear in the opening credits in the episodes that he's in? BTW, I knew Kersh was in charge, I just liked seeing Mitch Pileggi finally getting his due, in the opening

Skinner is still their immediate superior. But Kersh is now Skinner's superior, and he's been that since last season.
Mulder and Scully reported to Kersh briefly during season 6, after they had been removed from the X-Files. At the time, Kersh held the same rank as Skinner.

How did Kirsch get his promotion? I haven't watched this season much, but last season, he got busted for doing something unethical. I can't remember what it was, but when I tuned in briefly this season, I was surprised to see him in charge.

I could be wrong, but I don't believe he was ever "busted". He was under investigation because some of the "super-soldier" people were seen entering and leaving his office late at night.

At the end of last season, Doggett and Reyes informed him that he was being investigated and refused to take his orders to stop looking into matters related to that.

I don't remember the details, but earlier this season he declared himself exonerated when not enough evidence could be brought against him from the investigation.

He was brought in as all their superior from the beginning appearance. Presumably, he's an agent of the newest conspiracy.

There was some suggestion at the end of the season 9 opener that he might be a secret friend after all. He has a cryptic conversation with Doggett in which he claims to be the one who warned Mulder to leave for his own safety.
Remember that, when Skinner was first introduced, he too appeared to be part of the conspiracy. Only gradually did he evolve into a covert supporter of the X-Files.
