Have an option that links the deleted scenes into the movie ....

Of course that would required the deleted scenes to be on the same disc as the movie

    Money...

They'd have to clean up & color correct the excised sequences to fit with the finished film. Then have to redo the sound mix for these scenes to also fit with the film. Then comes the problem of seamless DVD branching...

And oh yeah, it'd be a different cut of the film so it has be approved and maybe resubmitted for a rating.

Its just easier and much better to have the deleted scenes available as a supplement rather than be back in the film.

Because most deleted scenes are not meant to be seen in the body of the film, anyways.

And it's also up to the director. Often times, the theatrical cut is the version he intended audiences to see; he may not have wanted the deleted scenes to be incorporated.
