Not a film, but a line of dialog from the Deep Space Nine episode "Broken Link" was very chilling. Garak asks the female changeling about Cardassian survivors, to which she replies:

"They’re dead. You’re dead. Cardassia is dead. Your people were doomed the moment they attacked us."

Any line of dialogue in the film "Eraserhead".

The reading is so bizarre and the cadence so otherwordly, it's truly disorienting and disturbing.

"You're late, Henry."
"I didn't know if you wanted me to come or not. Where have you been? You never come around anymore."

Also, something that gave me nightmares...from another David Lynch thing. It's not a movie, but Twin Peaks. During the "dream sequence" from episode two (or three, with the pilot included), There's a voice calling out "Laura. Laura. Laura." That gives me chills.

There are plenty others, but those were the two instances that I remembered right now. I love movies!

The entire start of Cooper dream is pretty freaky - not the Red Room scene with the Man From Another Place, but the opening part where the one-armed Mike and BOB are speaking. Scary stuff.

It really creeps me out when Jaques's bird recounts some of the events of last night of Laura Palmer. Especially when it cries, "Leo, No!"

There are plenty more between the series and the movie, but I'm drawing blanks at the moment.
