I picked up a second hand JBL S-Center and there are a couple of holes in the grille. Any tips on repairing them or do I need to recover the whole thing? Or know where I can buy a new one?

might not be the nicest way...but how big of holes are we talking about? If not too big, just grab a needle and thread and sew the holes closed!

There are two about the size of a dime and another about the diameter of a pencil.

Have you contacted JBL to see if you can purchase a new grill? Check with their customer service dept. If that doesn't work you can buy new grill cloth from Radio Shack or Parts Express.
It really isn't that hard to recover as long as the surrounding frame is in good shape.
