I'm in the market for a system around $300 to $500, and these two seem to be standouts. Is the HT-S780 worth the $100+ upgrade? If there's not a huge difference, I'd like to save money if I can. Also, is it a good idea to buy new instead of refurbished? I'm open to other system suggestions, but I'd like the cosmetics to be black.

For a package like this, I'd go with new rather than refurb - so you have the full warranty. If you're talking about buying just a refurb receiver from a reputable source, I'd say it's an OK way to save.

I haven't heard the 680, but the 780 is pretty good for the price. At the $500 price point, it's what I usually recommend. The speakers are definitely the weak point, but that's to be expected with most HTiBs.
