Onkyo 696: Help? (1 Viewer)

My new Onkyo 696 finally arrived (just when the Home Theater Forum was down, so I had to wait to ask questions - doh!).
Anyway, I've never had a surround sound receiver before, so setting up and working with the receiver was a first time experience on most fronts. Overall, I'm happy with the unit, but I'm still trying to work out a few kinks, and was hoping someone could help.
Could someone tell me how to calibrate the speakers without using the internal test tones (which are very lacking)? I have the AVIA DVD (and a sound meter) ready to go for the calibration. However, if you calibrate through the set-up menus, you get test tones. Using the "CH LEVEL" button/menu, you can change the speakers without the tone, but the manual says that is only temporary, and will revert back to the regular setttings after the unit is turned off.
Can anyone help?
Also, what sort of effect does the Large/Small speaker settings have? Since I'm using Cambridge Soundworks Netwon MC300 Bookshelf speakers, I set it to Small. What are the differences in the settings?
Any help/info would be appreciated.

The only thing I can think of re: calibration is to cal with the disc/spl meter, write down the appropriate settings, then run through the test tones and set the recorded values.
The difference in size settings dictates who get 'full range' signals (including deep bass, with the large setting), and who gets 'high passed' signals (without bass, it's redirected to the sub, with the small setting). Bookshelf speakers should be set to small, so you're fine there.
