Little info to get me started (1 Viewer)

After reading many postings, I realize I'm way out of my league. I'm setting up a very simple system, most of you wouldn't even consider it a HT. But here goes....
I have a recess in the wall 48w X 24D X 87H. I want to drywall off the top part to hang a monitor and build cabinet and shelving on the bottom for components.
How high should the monitor be for couch viewing?
What should I use to run the wires from the monitor through the drywall, a conduit box or is there something made for this?
I'm looking at spending about $3500 on a TV. I would like a flat panel to hang on the wall (LCD, Plasma). From back wall to TV is about 12'.
I have a Panasonic HT system I spent about $600 on 2 years ago that I'm going to use for now (I know cheap).
Any advise would be great (besides get rid of the Panasonic). I'll keep reading this forum to learn more.
