With a down firing sub (Klipsch KSW-15) will carpet take away from the sound experience? In other words should I carpet the entire floor of the HT (11 x 15), make it hardwood, or put hardwood flooring only under the sub say a 5 x 5 area?

You will proably get more responses in the "HT construction and interiors" section of the forum, but I would use carpet.

What a sub does, effectively, is higher and lower the pressure in your room. It's like a pump. So the carpet won't make any (negative) difference.
Just make sure the sub is standing stable (you may want to use carpet-piercing spikes) and that the space between the bottom of the sub and the top of the carpet is the same it would be when it would be standing on a wooden or concrete floor (because the down-firing sub needs that space).
