This is how I have them now:

Primary IDE
Master: HDD (WDC WD1200BB-22CAA0)
Slave: DVD-ROM (JLMS XJ-HD163)

Secondary IDE
Master: HDD (WDC WD1209JB-00DUA3)
Slave: DVD±RW Drive (LITE-ON DVDRW SOHW-832S)

Is this the best way to arrange them, or is there a better way?

Put both HDDs on the Primary IDE and both DVD drives on the secondary.

The DVD drives are slowing down your HDDs in your current setup.

I usually keep hard drives on different IDE channels when possible because I do more moving of data between hard drives than I do with CD/DVD drives.

Just by being on the same channel? I've read this is no longer a problem. If you're talking about having to wait for the optical drives to do anything on the hard drives, that would depend on which combination is being used at any given time. With both hard drives on the same channel, you'd have to wait for one or the other as well.
