Is there anyway to set the remote so that AVR is always selected? Everytime I switch inputs, I have to press the AVR button to control the volume again. I'd like to switch inputs and always have it go back to AVR automatically if possible.

Look in the manual for something called "volume punch-through". A similar thing can be done to lock the transport buttons and channel buttons.

Using this will lock the volume setting to the volume control buttons on the remote. If you want to access other AVR functions however, you will have to select the AVR mode on the remote itself.

This is only a partial solution but it takes care of the most common function :)

The volume punch thru feature is explained in the manual. I've done it with my remote and it works great. I've got a VCR, TV, DVD, CD and Minidisc connected to my receiver and can control the volume from each input.

This should solve your main problem.
