I am planning to build a sonosub using a tempest Driver. With a 5.3 cubic foot box a program I have tells me that if I'm running twin 4" ports the ducts would have to be 46.9" long to acheive a 16 hz tunning does this seem right to you.

You don't say whether this is gross or net volume, but assuming net, then this is about right. If gross, then they will need to be several inches longer.
You really need more cab volume if you're going to use a sonotube and pipe vents.
11ft^3 net, with a single flared 6" dia x 22" long vent looks good in a sim.
