We're for sure going to see the usual touristy stuff. We're doing horseback riding in Muir Woods( I think). We're doing whale watching on a tour. Great time of year for that I heard.
Clothes wise: We're bringing a mix of clothing. I'll have a jacket and pants for sure.
Like others have said, the Aquarium is a must see, in fact I just took the family to Monterey/Santa Cruz for the weekend just last week. If you can make the drive a bit south, Hwy 1 has some stunning vistas (if you get lucky and don't have fog)

I'm always nervous about recommending anything in San Francisco if time is very limited and if someone is from a rural area or just not used to getting around busy streets, one ways, ect....
On a bad time, bad day, wrong turn, you could end up stuck in traffic for hours. Just prepare for that possibility.

I work in Albany but been everywhere in the Bay Area. And you're not even talking about going to the city. You have a light commute compare to many of us .
