Radiant Silvergun: The best shooter on the Saturn, and probably one of the best shooters ever, but as you know the current price for it is insane. Great graphics, awesome level/enemy/boss design, and great replayability factor.
Capcom Generations v1 - 194x series!
If you like the 194x series, this disc is indeed pretty good, some of the games didn't stand up to well to the test of time(1942), but hey this is way more economical than spending X amount of dollars for the 1941 Supergrafx hu card.

But short of buying the Jamma board this is as close as you are going to get.

(I might be totally wrong here, but if my memory serves correct) I own the U.S. version of Layer Section 2(Galactic Attack), its pretty good, and you can find the us release for really cheap.. Plus these are the precursors to the RayCrisis series(once again I might be crazy)
Sexy Paradus
Cool if you are a huge fan of the Gradius series.. Regardless, this is a gimmick title, not high on my list.
Salamander Collection
I would rather spend my money on the Gradius Deluxe Pack, but this release is good nonetheless.
Gunbird
Too short, no replayability.. I would pass, unless you are itching for a comical shooter.
In addition to the aforementioned, you might want to consider some of the following:
Cotton, Darius Gaiden(get the us release, its much cheaper), In the Hunt, Macross DYRL, Strikers 1945 series, Thunder Force V.
As far as Japan is concerned, well it all depends on how much you want to spend. I personally would not skimp on the plane ticket considering you are going to be on a plane for umpteen hours each way. You can get a nonstop round trip ticket through JAL for around 500 bucks. Hotels fluctuate wildly, if you are going by yourself you can stay in the 'capsule hotels' for fairly cheap, I think they run between 50 and 60 bucks a night. Otherwise you can get a traditional Japanese single room for around 80-130 bucks a night. The western hotels run a bit more than that. Food is really expensive in Japan, and a lot of the smaller video game shops don't take credit cards, so bring lots of cash/yen.
Tokyo and especially Ahkihabara are fairly confusing, especially if you are looking for some of the rarer titles. Finding the huge stores such as Laox and Sofmap wont be a problem, but you also wont find any PC Engine, or SuperGrafx stuff there. The trick is finding the little stores that specialize in older and used software, but Ahki is a large area with many tall narrow buildings, so finding these stores consists of walking into a building and checking each of the 15 floors before moving on to the next one. It gets tiring fast, and extremely overwhelming. Also don't expect to find any good deals at any of the high profile stores, the stores in Ahki sometimes hover around ebay prices.
Den Den Town in Osaka is a lot easier to navigate, however Osaka is not close to Tokyo, and Den Den Town is much smaller than Aki, so you will not get as big of a selection. Its a bit of a toss up.
And oh, I saw both titles you were looking for last time I was in Tokyo.
