I am curious as to why the opening and closing credits of Davy Crockett are in b&w but the intros are in color? Didn't Mr. Disney photograph the entire show in color, or were the color negatives lost?

Disney had the foresight to film the episodes in color, although the tv show was in black & white. He saw no reason to film the tv show bookends in color also.

Another thing to note is that Disney had his color TV programs photographed in Technicolor.

That adds to the reason why the bookends were shot in B&W. Technicolor isn't cheap.
