I'm going with The Satellite Of Love from Mystery Science Theater 3000. It had an unusual shape, it was named after a great VU song, and it had that "lived in" look. :D

Although it is not my favorite, how about the ship from the movie Battle Beyond The Stars. It always stuck in my mind as the spaceship with boobs.

My favorite would be the X-wing or Darth Vaders Tie Fighter.

The Discovery and the Pan Am "Orion" shuttle from 2001, the C57 from Forbidden Planet, Klaatu's ship in The Day the Earth Stood Still, the "mothership" in Close Encounters, the Enterprise in Star Trek The Motion Picture.

The best ever would be, for me, without a doubt Discovery One.
I've been racking my brains trying to come up with a selection that hasn't already been mentioned when it dawned on me...
Harryhausen's flying saucers from Earth Vs. Flying Saucers. Not the best ever, but certainly a fun one, and the single coolest thing in the film ( although the alien effects were interesting as well. )

Also Lone Starr's Winnebago from the same movie. Complete with hyper-jets! :)
