Well I finally figured out why I was stuck in direct. Under the hdmi settings on the onkyo there is an option for audio tv out. When this is on, you cannot choose any listening modes. You are simply stuck in direct. Thanks to all for the guidance!
I'm getting closer I think. When I press the display button on the receiver while listening to the fiber optic input, I get a "Dolby D 2.0" on the screen. So this answers my initial question but leads me to ask how I can change it to use pro logic? I'm still getting the "not available" message...

You are correct. They say "Surr speakers". The other set is "Surr back speakers". Not to complicate things but when I turn my blue ray player on via hdmi connection to the receiver, all speakers work and sound great.
