This is sounding like what I expected, that using the DAC in the sound card output to an integrated amp won't outperform digital out to an AVR (what I presently have running to the Kenwood). If I'm doing digital out, there's no real reason to upgrade the sound card right?

The Onkyo / Integra only has 1 coaxial input if that matters for you. Even the 6.4 only has 1... why a thousand-dollar receiver can't have 2 coax-ins is beyond me.
Another note is that when it ran the auto setup for me, the speakers (JBL S-38) were set to large, I manually changed them to small. A little more poking around found the crossover at 100Hz by default... per my own preferences I changed this to 80.
Delay is set when you run the auto-setup (MCACC or whatever). Thats why it calculates the distances of all the speakers to the listening position. Page 99 of the manual has instructions for setting it manually.
