Please don't forget that most non region 1 titles do not have DTS! So everyone outside the US with the same decoding-problems has a huge problem!

I have a 797 and I am not familiar with the first problem. Before I had a 838 which was flawless too.
The LFE maximum (line) output level of the 797 can be set, could this be what you are looking for?

With SACD you need 6CH audio inputs on your receiver. DVD Audio is something different. In my humble opinion DVD Audio can be decoded by the receiver if:
A: The DVD player is able to handle 192Khz audio
B: The receiver is able to decode 192Khz audio

This is just to let you guys know that the problem also exists in the European (220V, CE approval) models of Onkyo. I have a brand new 797 with the same behaviour. Unfortunately there is no DTS track on the R2 PH DVD (with Dutch subtitles), so that doesn't help. Shame! Anyway, I'm glad I found...
