Try logging in under a different account (create one if neccessary) and see if the iPod will show up. If is shows up under a diff account, there could be some corrupt file in your Users/username/Library folder (probably in the preferences folder - maybe something like the com.apple.iPod.plist...
In the Macintosh version there is an option to "Keep iTunes Music folder organized" under Preferences: Advanced. Turning this off lets you organize the files any way you see fit.
