Probably during the update your receiver settings did change automatically (reset or something). Try to find setting, where your sub is activated like before.
If using optical connection, then you must assign optical input from avr menu to output sound.

4 atmos speakers are maybe overkill + placing problems. Of course, if you can put 2 atmos speakers little-bit forward and 2 little-bit back from MLP, then this should be OK
No, it will not. Only 4 atmos speakers. This is hardware and software limitation right now.
If your Outlaw amp is in reality multichannel receiver, then you can create some pseudo effect with 6 speakers. If its usual stereo amp, then no.
Looks like your plan is to run 6 atmos speakers. Do you know, that your receiver (any receiver) is limited to 4 atmos speakers. And extra stereo amp doesn't help?

Yes, just out of the box 4200 can't be more than 9.2 together with added stereo amp.
If room is wide like yours and sitting against back wall, then probably the best option is get wide front stage.
5.1 is ok in your room, but if you have receiver 7.1 or atmos capable, then use front wide speakers and/or 2 atmos speakers in ceiling.

For 1000 you can get some nice used AVR and 5.1 speaker set or used projector and screen. Not both.
