A little bit longer then 90 minutes, but Trainspotting was the first thing that popped into my head. It's 94 minutes.

Pickup On South Street is 80 minutes long (just viewed the Criterion disc last night). Jumps right into the story and doesn't really lag.

Nobody's named my favorite movie under 90 minutes yet:
The Passion Of Joan Of Arc
Other (I believe not yet named) noteworthy "short" movies (in 'great to good order'):
Annie Hall
Brief Encounter
Hiroshima Mon Amour
Eraserhead
Following
The Blair Witch Project
Office Space
