Battlestar Galactica - what are the Cylon motives?

I have just finished watching Caprica.  I've also made it about half way through season 1 of BattleStar Galactica.   The series is interesting, but I am having a difficult time buying into the Cylon nemesis.   They are bad guys with no apparent motive.   Can any fans tell me if they have figured out why the Cylons decided to wipe out humanity only to turn around and begin emulating them in appearance?    Why would they wipe out himanity only to leave the planets unoccupied and abandoned?   Why would they expend so much effort going after the survivors? What's the point?  It makes it difficult to buy into them without any apparent motive and I find myself losing interest.  I want to like it.  I'm told it is good.  The apparent lack of any motive is killing me.   Any fedback would be helpful.

The whole motive stays fairly mysterious until MUCH later on.  If you want to cheat, you can watch "The Plan" DVD Movie (just released) but by the end of the series, it's pretty clear what happened, and it's a lot more rewarding to wait your way through it as the story builds.

Now I don't remember. I'd appreciate it if someone could tell us what we learned in The Plan in spoiler tags.
 
Without spoiling anything learned later, I thought from the beginning the Cylons eliminated the humans because they feared the humans might eventually destroy them or put them back into servitude. Essentially, they don't trust us. They didn't emulate human appearance after eliminating them, they did it before... so they could infiltrate without being noticed.

From the plan Movie I Learned they were just winging it , making it up as they went, and the cylons were inept, bunglers... the plan was the most hysterically funny movie I've seen, and I think Olmos intended it that way.
