I think it was more so that the Skinner was free so that he and Dexter could take him out, but once the 'friendship' was over, then yeah, Miguel realized he had an ace in the hole.
I agree with those that thought the season started off slow, but is on fire now. I like how Lou put it - "two predators circling each other". That's when the show is at it's finest.
As far as Dexter being kidnapped:

There's so much drama to be mined here - Dexter's realization that this is how it is for his targets, remembering how he treated Doakes, etc. The thing I wonder is, would Dexter be able to free himself, or would it be up to Deb/police? In any case, I hope they do a good job with the final Skinner face-off, as I think that'll be the climax for the season - not Miguel. I think someone else was right - his wife will probably take him out. And that would be another piece of drama for Dexter to consider - why he could NEVER tell Rita his secret.
