HD home cinema?

I hope that this is the right place to clear my mind.
I have a full HDTV Samsung LE40M86BD, with 3 HDMI inputs.
I have a cable box with one HDMI output.
Now the TV is connected through the HDMI directly to the TV.
Can one of you tell me what kind of home cinema/theater I should buy?
In the future I should connect the TV trough the home theater? If not how I should connect the TV with the home theater in order to enjoy the sound.
The DVD player should be HD? Or I’m totally confused?

I would recommend getting a home theater receiver & speakers separately. The "home theater in a box" solutions tend to have mediocre speakers & receivers that have few inputs that limit your options for expansion in the future. Exactly which receiver + speakers depends greatly on your total budget, tastes, requirements, search the "receivers" and "speakers" sections of this forum for ideas.

Typically you connect the cable box (or DVR/Tivo) digital output (coax/Toslink/HDMI) to the receiver for your sound. You wouldn't need to connect the TV audio to the receiver unless you are utilizing the built-in tuner of the TV.

However, if you are gunshy about the format war, a good stopgap measure is to buy an upconverting DVD player with an HDMI out. It's not true HD, but it still looks pretty good.
