in the episode, Faraday said you can't change the future, though knowing the future means by definition you can, unless you're trapped in your own body and can't control yourself. example: Desmond gives him the numbers for the machine to work, so that Eloise can time travel and know the path to run. in the pre-Desmond time path, Faraday trains the mouse and never meets Desmond. in the Post-Desmond time path, Faraday spends the day making calculations on the board and talking to Desmond, while Eloise dies. i'm guessing every time Desmond "jumps", he creates a tangential timeline... i'm pretty sure in the pre-Desmond timeline, Faraday figured out the machine numbers for himself, otherwise he would have been expecting Desmond to call him in the present, which he wasn't.
BUT, that doesn't fully reconcile the timelines - from Penelope's POV, Desmond's timejump actions did happen and she was ready for the telephone call. from Faraday's POV, Desmond never saw him at Oxford (remember Farady had to ask Desmond what year he was in, and look at his journal for the numbers... if Island-Farady had met Desmond in the past, he'd be ready with the info).
