The only thing I have found online for a Wii/Onkyo issue is if you are trying to send out the component IN through to the HDMI out on the avr to the TV, the picture cuts out, if you stay Component out then all is well.
Set the sub to the same level and see how you like it, seems most prefer it a little hotter than the rest of the system, 2-5 db seems to be the normal range. Thing to remember is it is your system, set it up the way YOU like it.
The guy at Axiom was right, the M22 would be the least amount of speaker needed for that size of room, IMO. My listening area is 12X16 open to the back another 12' and then over in an 'L' shape another 16' and my M22's worked quite well...

a good set of Bookshelf speakers(high sensitivity), 5.25" drivers and up should be more than capable of achieving slightly below an 80hz crossover point and combine these with a quality sub and it should be easy to fill a 1000 sq. ft...

Follow David's advice and there is almost always a bit of volume difference between sources, some will play louder than others, no way of getting away from it unless you get a new receiver with Dynamic EQ abilities, volume start up...
I agree, try it out, you shouldn't be able to hurt anything if it is the sub, the receiver should have protection circuits to stop any possible damage from occuring.
