I recommend Readerware. It isn't free, but the cost is around $40 or so for the program. All you have to do is enter in the CD bar code and it does the rest. I've catalogued over 1200 CDs and it works great.

I bought a BTTF set last week from Amazon.com. The second disc is marked with a V2, but the third disc doesn't from what I can tell.
Make sure your box is setup for "Heavy Compression" in your audio options.
