Marantz SR9600 no audio in stereo unless Source Direct/Pure Direct?

Ok. I just got my Marantz SR9600 back from a firmware upgrade to allow for 7.1 PCM over HDMI. I haven't even given that a try yet, and I've got another problem. I had a habit of listening to cd's in Source Direct/Pure Direct but I just cycled through those and noticed when on Stereo, or any surround mode for that matter, I get no sound without using Source Direct or Pure Direct. This happens using an input of Digital Toslink or Coax or analog (I tried two Toslink inputs). Doesn't matter whether I chose auto or DIG, I get no sound unless I chose Source Direct or Pure Direct. Mute is not on, nor is any other setting I can think of that would cause this. I'll keep checking settings and other things that I can find in the owners manual etc. Any idea's?

Going from projector to flatscreen for a while.... :p

Before boxing it up and taking it back to Denon/Marantz, I tried HDMI. For whatever reason, after going through the settings, I can now get the surround modes using any input. Hopefully I had a setting wrong, or it was a fluke. I'll keep trying it seems ok now.
